The episode opens to Brennan waking up disoriented in the front seat of a car. As she comes to, she tries the door and the windows before realising Hodgins is in the backseat of the car, and realising "We are burried alive...he must have got us- the gravedigger."
Flashback to 48 hours earlier, and Booth and Brennan are on a crime scene, where they find the bodies of Matthew and Ryan Kent, kidnapped by the gravedigger in 2001. Booth and Brennan talk to people who worked on the case in the past, as well as the twins' parents and author Thomas Vega and journalist Janine O'Connell.
In the lab, the team are working on different aspects of the case and Hodgins says he may have found something, and runs to catch Brennan before she leaves- at this point, when the two of them are in the car park, they are both kidnapped.
Meanwhile, Booth and Cam are at the diner, talking about their relationship when Booth's phone rings. He lets it go to voicemail and his face freezes as he listens to the message the gravedigger has left.
In the car, Brennan is figuring what they have that they can use to survive and they work out they have about ten hours of air. Hodgins leg is hurting him and Brennan works out he could go into shock, so she performs a mini surgery that causes him to pass out from the pain, but ultimately helps him survive longer.
Back in the lab, the team are working out they won't be able to pay the ransom and that they need to work out how they can find the pair. Time is almost up.
Brennan and Hodgins have worked out a way to power the cell phone with the car horn, and send a message to Booth. But when Booth gets the text, he doesn't know what it means. The team tries to work it out but Zack is resistant- as far as his mathematical brain is concerned, Brennan and Hodgins have no more air and anything they do will be futile. "Do you really think they didn't find a way to extend their air supply?" asks Booth.
Indeed, the two in the car have opened the spare tire for air, as well as concocting some kind of chemical reaction to give them more air. Zack works out the numbers in the text refer to the periodic table and works out where they have been hidden and the team rushes there while Brennan and Hodgins make plans to blow themselves out- or possibly kill themselves- by using the airbags.
The explosion causes a puff of dirt to spiral into the sky and Booth starts running, and he and the others start digging. Booth and Brennan smile at each other and Angela kisses Jack.
Later, Angela finds Jack at the lab, who says he is afraid to go home and be alone, and Angela replies that she will be next to him when he wakes up. Booth and Brennan sit in a church together and discuss prayer and faith. Brennan tells him she doesn't mind that he thanked God for her and Hodgins getting out of the grave and he says "That's not what I thanked him for. I thanked him for saving all of us, it was all of us, every single one. You take one of us away and you and Hodgins are in that hole forever. And I'm thankful for that."
